This problem is occurring with WordPress 3.5. Just select it, If you want to add "Home" through custom menu. It will work normally without any issue.
Just curious! I thought my problem is that i have duplicate description and meta tags in my pages. I thought that this issue is brought about by the two home page menus. Thanks
